Question about cooler tek for pasteurization

When using this tek:

Can I completely seal the bags of substrate without leaving any means of gas exchange? I would imagine I'd have to in order to prevent water from getting in the bags and ruining field capacity of the substrate. Also, as far as putting a thermometer into the center of one of the bags- how would I do this if the bags are submerged? Should I only fill the water level about 2/3 of the way up the top bag with the thermometer, this way no water gets into the bag? If I do that, will the substrate bag still heat evenly? And one last question. For rapid cooling, do people normally just remove the bags from heat and leave them at room temp, or would it be better to have a cooler full of cold water to throw the bags into immediately after the 90 mins of 140-160 degree heat? I feel like if you just leave them at room temp they will hold the high temp for too long and over pasteurize.

So to sum it up three questions total in my post:
1. Seal bags completely without GE?
2. Submerge bags only 2/3 of the way and still get even heat distribution?
3. Rapid cooling at room temp, or in cold water/fridge etc.?
