Bulk Sub Tray Colonization

I just spawned some more rye to coir, but I'm a bit paranoid. I've had a bunch of trays recently go to shit, although I've had some pull through and turn out wonderfully. I was growing outdoors this summer, so I got spoiled, maybe, in that I didn't have to worry about contamination. However, I'm spawning indoors now, and I just want to review my procedure:
1. I mix the spawn (rye) with bulk sub (coir) in a 3:1 ratio in a clear oven bag liner inside a clear plastic container 2. I fill to the top, covering all spawn with sub, and fold the liner over the sub, and then I close it up/down. 3. I then store it away in a box.
Now I'm paranoid that my liberal peeking has screwed my last few bulks. However, I think the spawn might've been the real issue. It's totally fine to take these puppies out of the shoebox and check on them, right?

You don't need to colonize them in the dark. Natural light actually helps the process.
I used those same containers once as trays in my greenhouse. I think they suffocated because theres no gas exchange... I cut a small hole in the lid and taped tyvek over it.

GE is needed for colonization.
And the top of your substrate might not colonize well in those containers if they are filled to the brim...all the condensation is just going to pool right back on top.
Then you also might rip the top of your mycelium off when you open it.

My mistake then I guess. I had filled them about 3/4 the way up and they almost ALL failed to colonize. I think my failure was from using Damion5050's bucket tek because they ended up contaminating...
For the sake of knowledge, why do colonizing grain jars need a filter for GE, but colonizing substrate like this doesn't?

Oh no, you misread me 
GE is needed for colonization of all media.
You don't ever want to suffocate the myc, be it in a jar, petri or tub

They are filled nearly to the top, but there is approx half an inch of space. You know, I think the issue is how full some of my trays have been, because there isn't enough air trapped in the container. I've done it before where I've had bulks completely sealed and they colonized, but there was more unoccupied space. Idk, we all could use more definitive answers. I get so much conflicting info on this forum sometimes...
Well anyway, I swapped out the lid and put punctured foil over it. Should be good enough, and it better be, because I'm not touching them again.
