I believe these are knots could someone confirm. I just want to know for future reference.

Sooo maybe, maybe not. I'm not completely certain. Something about walking by the drying table and randomly eating some of my bounty....
I was more motivated to say something about ropes and knots then anything else last night. Sorry about that.

I see what appears to be a bacterial slime on that sub.
I think that you are over watering it.
Wasn't this covered in the RR DVD's?

Does anyone else see what he is talking about I dont see anything like that but I am fairly new to this so any help would greatly appreciated

They look like knots-to-be.... to me! Keep in FC for a day or two and see what changes.
As far as bacteria, it doesn't look bad to me ....but I'm not a myco-genius like Javadog up there!
Post more HD pics, or at least better lighting, so we can give a better hypothesis on this for you! The white looks bright. Always a good thing.
[3rd EDIT (Jesus... I need to prioritize my thoughts more)] Just noticed a bluish color in the third pic... Are you misting directly or on sides of whatever you're using as chamber? Direct misting will bruise the substrate.
Also, I agree with FunnyLight. The rhizo looks very nice.

To clarify...
It is not certain at all, but I know from experience that if you over water an uncased sub, then there can occur a bacterial infection. It makes the surface of the sub looks a bit shiny and slimy.
It shows best in the middle photo I think.
Now, this all being said, you may just have over watered the sub and I am wrong.
The upside is that in either case the response the same.
