I would not ask if this if I did not question my inferences about aerodynamics and air movement kinetics. I was assuming that by having 2 pumps on one end at the bottom and a exaust hole on the lid on the opposite side (long end) that the pumps would push the CO2 out, but now I am not so sure, would a side hole be a better idea, or a hole right next to the perlite (right above)?

put the exhaust hole about an inch from the bottom, co2 is heavier then o2 so it sinks. I wouldnt worry about putting filters on teh holes, its over kill. Are you using cakes or casings? If you using casing, you might as well, forget teh whole pump idea anyways. A hand sprayer is all thats needed for casings.

You want the hole towards the bottom (but above water/perlite level) since CO2 is heavier that O2 and this will help it "drain" out of your terrarium. I placed mine on the opposite end and the air inlet. One air inlet is at the top just pumping in fresh filtered air and one pumps in through the bottom under the water and perlite. I use 1 pump per terrarium with great success. I used a hole saw to cut a hole and then siliconed on filter, but just drilling several holes within the perimeter of the filter disc will work as well.
