After a bit of poking around some genetic databases, I found this.
This site contains a list of genetic sequence data for a whole host of organisms. Most studies that have discovered new genetic markers submit their sequences here for others to access, that way it saves time and money for future researchers, and the bank of primers for DNA based studies grows. Think of it as a dictionary for genetic markers.
Anyhoo, there's not a great deal of genetic information on P. cubensis, as I expected. No one cares enough (or the ones that do, don't have the resources ) to ellucidate intraspecific genetic variation.
So pursuing molecular taxonomy is impossible at the moment, until someone decides studies it.

Also, I just read this study, which uses DNA sequencing as a tool for conclusively determining if seized mushrooms are hallucinogenic. Even they couldn't resolve identification to species level, let alone subspecies/strain.

Well my original theory/hypothesis/whatever came from an observation that a cloned isolate, when fruited after isolating on agar a few times, came out nearly unrecognizable. Basically, I started with mystery strain X and it ended up looking like Pink Buffalo. I have seen mystery strain X dozens of times and it has never looked like this, coming from multispore and LC made from cloning.
Now, to complicate my harebrained theory, first flush is done and trich is taking over. There are soft spots I felt when breaking down the substrate for disposal, which suggests it has been there for a while. This makes me wonder if the unusual morphology was the result of emergency mode fruiting. Had the cake spent the proper amount of time building the fruits, allocating resources, etc. I'm wondering if they would have maintained the appearance I'm accustomed to.
I have 2 more tubs of this colonizing, from the same isolate, so if they turn out as weirdos and don't get eaten by trich, I'll feel a little better about the concept. I'll update soon if the thread doesn't get derailed or locked.

Just out of interest, what was your isolate from? A fruit-body or just an aggressive looking agar plate?

The original was a fruit body, then it was isolated on agar a handful of times. Wasn't much sectoring at all.
