I just learned focus stacking!!!
The margin of the cap would be out of focus, otherwise. I would have gotten the gills in focus, but it started raining on my head.
Anywho, post pics of your shooped shrooms.

A morel from Jalisco, Mexico.
I used The Gimp to remove my thumb and finger from this image.
The Gimp does nearly everything photoshop does, but its free and open source. Works on Linux, Windows and Mac.

I could do the focus stacking in Gimp using multiple layers and specifying masks for the proper focus points, but the automation of that process in the align/focus layer features makes things convenient for me. Even still, there are two other layer stacking software I found, both of which process quicker than and on par to the job done by photoshop's software.
I still am learning about photoshop and am a complete n00b. Anywho I have both Gimp (which is also rather economical in regards to harddisk space consumption in comparison to any version of photoshop) and CS5, so this opens doors to a whole new world of photography.

It's a learning process; I wish I would have gotten the margin closest to the lens in focus

Used Gimp to bring these up from photos that were way to dark, they picked up some redness in terms of colour though 

I am not very skilled with editing shots yet, I like Gimp though, very intuitive and easy to use.

Use the smallest aperture you can to increase depth of field.
How are you taking those pictures - with a tripod and manual focus?
I want to start using focus stacking on my micrographs, there are so many times that would be really helpful. Especially when photographing the cystidia on a gill edge.

If I recall correctly I had an f-stop of 5.6 and couldn't get it any lower with the ISO setting I had it on. The primary reason why I didn't get it focus was it's difficult to tell where the detail of the focus on the live-view mode of my camera. Next time, I think I'll try zooming on the LCD display to get the more in focus result I want; we'll see how well that goes.
Also, I'm not using a tripod 'cause the one I have isn't really a macro one. Actually, I've been placing the camera directly on the ground. That or I use a brick or a 1X2 boar to give the flat plane to work mazke my shots steady.

I use Adobe Lightroom. Occasionally I'll pull out Photoshop, but it has way more bells and whistles than I normally need for just futzing with my amature photos.

For photostacking alone,

Nice one, I rushed it a little bit, this was the original shot.

I think I went a bit overboard with editing it and that's why the colour got a bit messed up.
