Did you have the cutting planted or sitting in soil? My thoughts are that it was upside down and it is growing roots and pupping from the same spot. I will try and find a pic of a big cutting that is leaning against a wall in my shed that has three pups growing from the bottom and the pups have grown roots but the cutting itself hasn't. The cutting is actually sitting upside down so it is pupping from the bottom which is really the top.

I had the cutting planted for 6 months, 3 months for each side. I then planted it on it's side. While it was on it's side is when I noticed the pup breaking through.
So what can I do now with the roots coming out the same spot as the pup?

its roots will grow down no matter which way you put it.
i'd say put it on its side.

I had a cutting in soil for over a year before it struck roots. They will root but some take their time. If I were you I'd plant it again and wait. It will root eventually. The roots that are already present might grow down to meet the soil or do something else like die.
After that pup gets large enough propagate it and use the stump as a pup factory.
