How do you kill potential bacteria in the bag when you are growing in one? I know what to do with the substrate, but what about the bag itself?

First off, i assume you're talking about spawn bags/ myco-bags, otherwise you should know that you need to use autoclaveble bags, regular plastic bags will melt during sterilization.
you fill the bags and then sterilize as you would jars, let cool [completely] and inoculate.
