has this uncolonized bottom area actualy slowed, or are you just wondering if you can make them colonize faster?
if colonization has actualy stalled and you have left a little spare room at the top of the jar, you can turn the jars upside down and tap them on a flat surface untill they slide to the (inverted) top, then leave them upside down to let them finish. this is not recomented unless they have realy stalled, because you increase the risk of contamination by doing this.

the most common cause of stalling at this stage is slightly exessive water content. the water is concentrated at the bottom of the jar by gravity and the mycelium dosen't like it much.

if there is visible water/moisture at the bottom you don't want to do this because it will signifigantly increase the contamination risk. in this case, leave the jars as is and watch them often for signs of contamination (esp. bacteria and yeasts) and just wait it out.
