this is the problem right here. you must be retarded to be staying at a guy's house when there's a warrant out for him. you also covered for him, leaving yourself wide open to fugitive harboring charges.
as for your phone, the marshalls probably found out you're a friend and called it to see if you knew where he was (they do this all the time by shaking down everybody who knows the guy and they readily give up info). or maybe they were watching the house, and saw you go inside. or since he had a warrant out, they could easily get his phone records and found your number that way.

That's a good point. Plus, I doubt if anything sophisticated was used to find his cell number -- you just find it in someone's phone or you ask them.

I'm not sure what freaks me out more, the possibility that they knew who I was and were watching/tracking me, or if they somehow triangulated on the signal from outside.

Never answer a door for shit.
When a door gets kicked in the trim on the door breaks out. Sometimes the latch mechanism gets bent. All that shit costs less than $30 total. Then you just have to paint the trim to match. So advice to just let them kick it is good.
You can talk to them just fine through the door, so no reason to open it.
Just tell them to fuck off, seriously. I used to have some crazy roommates, when cops knocked a couple times I just hollered "We didn't order no fuckin police" then repeated it as needed. The crazy thing is that each time they just went away feeling stupid while we laughed and hooted.
Never let them in.

Somebody snitched on you, dude. The same thing happened to me. Except it was at my house and they showed up in the middle of the night, pushed themselves right past my mother and into my room. I'm such a dead sleeper I didn't hear anything, not even my buddy trying to wake me up and tell me good-bye. I woke up to my mother and step-father telling me the pigs just took my friend and that he tried to wake me up. It was a sad couple of days. It turned out his girlfriend snitched him out because her parents found out she had sex with him. He was on the run after escaping juvenile hall so she justified that shit in her mind. Fucking bitch.

I wasn't the one who went to jail though. You mean someone snitched on my friend?
It still doesn't explain the cell phone thing..

You're being too paranoid on this.
It's all very logical. Someone gave your cell number to the cop and told them your friend was there.
When theyre looking for someone, they will call the person's family first who will give them leads usually and often friend's numbers or name's. A common scenario is the cops call the parents of the fugitive, they say no he isnt here but he may be with his gf, so and so, here's the number. The gf says no he isnt here but I know where is.He's at so and so's house and here the number and address. Next thing you know, cops are at your door. Very simple.
Someone snitched.Period.
Cops are not amazing in any capacity nor are they going to waste resources or go out of their way.

Also, (not being from the US), if they HAVE a warrant, and find absolutely nothing, but had to break the door in (because you weren't there), who pays for that? Bearing in mind you're totally innocent...
You do. To get a warrant, the judge that signs it needs to be presented with "probable cause" that the item(s)/person in question will be found in the location to be searched. If they believe that this thing/person is probably there, they're in the clear and have done nothing wrong in the eyes of the law, even if they don't find what they're looking for.

Cop departments have often been sued when they did damage and found nothing. The warrant does not shield them from that. Often they will voluntarily fix the door or whatever. But if they find anything illegal even if it was not mentioned in the warrant then no help for you.

I was living at a friend's house and we were victims of a wrong-house raid. They broke the door, a lot of possessions, and left the house a mess. They didn't pay for anything, friend's father tried to sue, the whole bit. I was told the cops got off since the 7 had a piece broken off the top left and resembled a 1.

"friend's father tried to sue.."
Don't "try" to sue, do it. You won't win every time but you can't let them just roll over you.
