Stacking will definitely utilize all of the space in your FC. This where the wide versions of the pint jars come in handy! They're wide instead of tall, creating a larger surface area and a better shape for stacking. Remember, if the cakes are too close to each other, their flushes will start pushing against each other and misshape your shrooms. This isn't a huge problem, but who doesn't like a perfectly archetypal fruit body? 
Your analogy to the selective breeding of the fictitious dragons in your book is a bit misguided, but you're right in thinking that if you crowd your cakes, your yields may suffer. Happy stacking!

phaster (*sp) recommends a piece of foil between cakes that are stacked. Has to do with uniform drying of the cakes I believe I read. But yes, if you watched the RR vid on growing with cakes, the cube photos were phasters, and were stacked (sorry about butchering the spelling of your name)

I read this book series called "A Song of Ice and Fire" by George R.R. Martin. In this series there were dragons bred by the ruling family. In the last few generations, instead of breeding the dragons under open air, they bred them inside a colosseum of sorts. The dragons ended up being smaller than their ancestors, and it was eventually realized that it was due to the lack of space they had to grow..
I keep thinking about that, and it makes me weary of confining them too much.
