 Took subs out of trunk, now blinkers and cruise control don't work.

Hopefully someone here with some car audio knowledge or car electrical knowledge can help me out.
So last week I took the subs out of my car so I'd have extra room in the trunk. I disconnected the wires from the amp and subs and left them hanging loose in the trunk, still connected to the battery. Now I'm getting the message on my dash "Service Electrical System" and my blinkers and cruise control don't work. When I put my subs back in they don't work either.
I checked the fuses for both the cruise control and the turning signals and they were both good.
Does anybody have any idea what this could be or where I should look next? If the loose wires in the trunk touched(still connected to car battery) would that damage anything?
Anybody have similar problems working with a car audio system?

Check all of your fuses and relays....

Nope... I leave car audio to professionals specifically because of your situation. 
Was it installed by pros or by "some guy"? The original installer may have jury rigged something.

No, it was installed professionaly. I called the place and they told me the same this as ckbhack, "check every single fuse in the car". They said that if the loose wires happened to touch it shouldn't damage anything, but if it did damage something it would be the amp, nothing in the car. 
There are over 100 fuses in my car, time to start checking...

Yeah.... it seems like car radios are wired to EVERYTHING in there. I had a system go bad on me and literally fucked up the entire car. I've gone pro ever since, even tho it can be expensive as fuck.
Is it a Ford? I heard they can have electric system nightmares.

Nope, Cadillac. EVERYTHING with Cadillacs is WAY more complicated than it needs to be.
My car battery and one of the fuse boxes is under the back seat so I have to take the seat out to check those fuses.

if it's a newer caddy then you could be fucked, they have a one
piece harness, no splicing, no junctions, nothing should have been
added to it, any decent installer would have known the system
needed to be run independently of everyhing

Can you explain a little more what you mean by this?
I think it is installed properly. Pretty much all I see is a couple wires running to the battery with some sort of fuse thing in one of the wires. I'm not sure though.

All I did was take the subs out.
It might not have anything to do with the subs, it could just be coincidence that this electrical problem happened at the same time I took the subs out. But I doubt that...

around 97-98 they started swapping over to the unitized
harnesses, it essentially means that if a wire is cut the whole
things needs to be replaced, older cars were sectional
harnesses, there were several places where a chunk could be
removed replacements could be made using connectors that were
built in. I had to replace 3 of the harnesses, 2 over thefts and
one because the dome light wire wore through, the wires cant be
spliced because the splice changes the resistance on the wire,
and for some stupid reason they've made things resistance and
continuity dependent, hopefully caddilac didnt continue the one

usually with an amp it's wired to the battery, maybe a few added
components like caps and such, in the cases of a head unit they
usually use an adapter, there are some that dont
contrary to what they've said, tape the ends of any bare wires
coming from any sort of powered source, your problem is most
likely a fuse though, it's a good place to start trouble shooting

I already checked both the turning signal fuse and the cruise control fuse and they were both good. But the guys who installed it told me to check every single fuse becuase there could be a blown one that controls a circuit inline with my turning signal and cruise control.
I hope it is only a fuse though and not something like a fried computer board or something that's gonna cost me $$$.
The car is recognizing the problem though because it is telling me on my dash "Service Electrical System". So if I take it to a shop and have them hook their computer up to it they can probly get a code that will tell them the specific problem.
