Could everyone who is still having issues please clear your cookies and check again? I'm convinced I fixed something, because I finally figured out how to reproduce the problem and I tracked down the offending code. A few things to keep in mind about post tracking:
Page caching causes unpredictable results. If you use the "back" and "forward" buttons instead of navigational links, the new post indicators will not be updated until you reload the page.
The new post icons on the forum index represent whether you have been in a forum since the last post was made. Not whether there are any unread posts within the forum. It is likely you will click on a grey forum and find new posts. However, a forum should never be highlighted when all the posts inside are read. If this happens and a reload of the main index doesn't fix it, this is a bug.
With these details in mind, please report the specific erratic behavior you experience. For instance, "after reading a post in OTD and clicking a link back to the post list, all the messages were marked as read". If you have any trouble explaining it you can just give the URLs. "Clicked postlist.php/Cat/0/Board/Forum6. Clicked showflat.php/Cat/0/Number/5006368/an/0/page/0. Clicked postlist.php/Board/Forum6. All posts were marked as read."

Ok, to be specific, what was happening exactly is I would go to the PA&L forum. Several threads would be marked with a certain number of posts unread. I would start at the oldest, read the new one(s), go to the bottom and press on the index button. I would then be returned to the forum and there would be zero posts in zero threads marked as unread. I would then go to a thread I remembered as having a new post and immediately be brought to the first post in that thread, not the first unread post but the first post. I would then scroll to the first unread post and read to the end. Then click index. Back at the forum, if there were new posts added while I was perusing sometimes they would show up as new unread posts. Sometimes all the previously marked as unread posts, which became unmarked for a while, would also be marked as unread posts again.
I don't think it's cookies because I just cleared all of them a couple days ago and this is older than that.

I just now cleared the Shroomery cookies, although 2 of them persisted. The cookies I meant above were the ones on my computer.

Ythan- Everything seems to be working fine on my end, just posted in Mush cult and when i was brought back to the forum all unread posts were still highlighted. Thanks a lot, this makes my job (and just reading in general) a lot easier!!

Things are working fine on my end also..
It seems to be functioning properly now - in terms of highlighting new posts and marking them read once viewed, it is consistently working in all of the forums that I've been in so far... Thank you for looking into it.
