Growing Troubles - Tricho?

Hey guys I wanted your opinion on what I should do next. A few weeks ago I birthed some cakes into a SGFC and my first flush turned out excellent. I harvested quite a bit of fruit and put all the cakes in large pot to soak then placed them back in the SGFC with a fan for the second flush.
My second flush was not nearly as productive and the outer layer of some of the BRF cakes are covered in a green mold. It looks like trichoderma but I am not quite sure, it could be penicillium or aspergillus. In any case I threw out the BRF cakes which had visible spots but I am wondering what I should do with the remaining cakes.
What could be the cause of the contamination? Does it have to do with dunking it, humidity, etc?

Could possibly be due to the lack of FAE (fresh air exchange)
Trich likes stale air. Fruiting chambers should have at least 3 FAE's per day.

FAE is constant, in a working SGFC your air exchanges per hour is way over 3. Fanning is not FAE but the SGFC creates FAE by virtue of it's passive design. FAE is actually not a per hour or per day thing. The definition of FAE is keeping the co2 ppm under about 600-1000. if your ppm co2 is above 1000 you're not getting enough FAE. Read the first link in my signature if you would like FAE and SGFC physics explained in more detail.

If your cake has green anywhere on it it needs to be tossed out immediately.

Assuming you're not just mistaken bruising for mold I would guess there was uncolonized substrate left somewhere on the cake when you birthed it.
