Car Audio Issue

So i got a problem with my car audio. I currently own a pretty basic set-up in my 1998 chevy blazer, ungraded head unit, pretty nice components on the passenger and driver side, and a custom-box 12" Sub with 400watt amp. The battery is semi-upgraded, the mid-level. Theres a more expensive one with more amp output.
the custom closed box is new to the sub, and ever since then, it has a caused a problem with my power. Before the custome box, i had a ported box that worked great. No issues in power. But once i got the sealed box (got to free up space in my SUV), the amp had to be turned up almost to max just to hear the bass. Max volts, max "bass boast" switch, everything. Its not as efficent as the ported box, since i put it on low and it was louder. But it does sound clearer (just not as "bassy"). Anyway, the amped is turned up and now my sub goes in and out (while driving) from using power, like the air fans. When it cuts out, it "pops" and its very annoying. Even braking causes the sub to go out for a second with the pop, then it comes back. I cant get constant bass anymore.
I have thought of getting a new alternator cause i saw my battery slowly drops below 12volts as i drive and use the sub, but alts cost like $250-$300. Too much.
Any advice? Is there such thing as a compact ported box? Is it just the wiring? A bigger battery?

What type of subs do you have?
Ported boxes use a tuned frequency to optimize bass output. Add a phenominon called "room gain" and you've got enough bass to fill a SUV.
Also its important when using a sealed box to make sure that the volume of the box is useable for your speakers length of throw. If you have too little volume your bass will be too tight, it will sound quick and shallow. Too fat and it will sound muddy and you might as well not have a box at all. Sealed boxes can be much more problematic than ported boxes, especially when trying to optimize as much room as an SUV.
Your problem is not electrical.. Sure you can throw more power at anything to fix the problem but its not the right solution.

If it was purely a power problem I would suggest perhaps adding a capacitor to the set up to level out the incosistencies in the supply, as stated above though I think there is a set up issue(s) in play here rather than a lack of power.

If you put it in a new box, who wired it in the new box. Could the negative and positive have been switched, this would cause the sub to fire the wrong way possibly popping and definitely being muffled and not as loud? Was the amp wired mono for the subs or was it a five channel or two, four? Maybe something go changed in the switch.
I wouldn't go running to change electrical parts just yet. The battery draining could just be from you having the amp turned all the way up trying to fire the subs.

Dude, you were right, it wasnt an electrical problem. I solved it. So I played with the amp output settings, turned the bass boast from "12" to "8" then turned up the voltage on the amp from 0.4 to 5 volts (i cant remember if it was 5 volts that was loud or 0.4) and turned up my bass on my deck a little more and its PERFECT. Its not as loud as my ported, but it is still pretty dang loud. The best part, no more popping, even when I let out the parking brake and drive off. Before, it used to ALWAYS pop the sub. Not anymore. In fact, my front 2 components popped from the typical brief power "hiccup" when I just start to drive, but somhow my sub kept going. very strange, but I love it. This is how it should have been.
