What is the best way to separate the pups from this cactus? Is it best to do while it's dormant?

Just use a very sharp knife, and I think all research goes against dividing while dormant.
Your best bet would be to cut when it is actively growing and graft the pups to some large root stock(trich, steno, piloso, etc.)

yup do what blood and ashes says. if you don't want to graft you can cut them and let callous. then plant and wait for roots

I'd uproot the whole thing, clean the roots with current water and carefully twist off the pups.
But if I were you, I'd leave it as it is, it looks gorgeous.

I agree with felix. That cluster looks great but say if you wanted to try some grafting experiments it would provide you with some nice sized specimens at least.

Thanks everyone for the advice. I was going to use some of the pups for grafting and some for planting. I figure if I do it now while its dormant (about 1 month till spring) the main cactus will have time to callous as will the pups that will be used for planting. does this sound ok? This is my first loph so i'm not really sure what i'm doing.
BTW. What is current water?

I would be a shame to remove them, as they contribute a lot to the beauty of that specimen, but to each his own.
It would be best to do as felix said, unpot and carefully rinse away the soil from the root system. This way you will be able to remove the offshoots from the precise point where they come off of the main cactus. Also, the offshoots will more than likely already have their own developing root system, this way you can remove them intact.
