The uncontaminated jars should be fine to fruit. Just make sure you give your FC a good cleaning prior to fruiting and you should be fine. And dispose of your contaminated jars

if they're not finished colonizing you should seperate them or just throw out the cobweb mold jars and clean your incubator/incubation area.
I believe cobweb doesn't really set in once the mycelium has colonized the substrate. 10% peroxide (3% before dilution) and 90% water will kill cobweb on contact.
It damages mycelium but at that concentration I wouldn't be too worried if you don't use it excessively.

get yourself some air sanitizer and you can use a mixture of water/bleach to clean your incubation area (I think its 10% bleach, maybe even less)
where are you incubating? What I always did was just incubate in the bathroom. Prior to incubation I would spray Oust like crazy, whipe down all the surfaces with rubbing alcohol and went on my way. Never had any problems. If you have the resources to build a glove box, that would be a good investment also.

You dont need to worry about your fruits getting contaminated. Fully colonized cakes are very contaminant resistant. If you are going to have contams they usually show up during colonization.
